He was brainwashed by Loki Laufeyson for a short period, until his brain was forcefully reset by Natasha Romanov

When a angry Phil Coulson confronted Agent Victoria Hand over the lack of extraction for Agents Ward and Fitz on the Overkill Mission, Hand pointed to the fact Coulson himself designed dozens of similar missions and that Barton and Romanov didn’t need extraction plans. Coulson countered that the difference was Barton and Romanov knew before hand there wouldn’t be an extraction team waiting.^[1]
