The alien writings are becoming a big plot point of this season! And I am trying to decipher any meaning from them that I can. So here’s a round-up of what we’ve seen so far…
Season 1:
^^ This was the writing that we first saw in 1.04 "Eye Spy". Ward—pretending to be Akela Amador—captures this image of a blackboard in a factory/plant in Belarus.
The squglies on the right resemble Skrull writings from the comics. There’s an unofficial Skrull-to-English translator floating around, but using it on the text just gives gibberish. (Which makes sense! I hate when shows just transliterate a foreign language into English.) Fun fact, Marvel letter/cartoonist Chris Eliopoulos—who created the Skrull writings for Secret Invasion—"provided the font used as the basis of the alien language."
Akela was "working" for Centipede at the time, and the place sure didn’t look SHIELD, so it appears there is at least one third party in the mix involved with the writings.
^^ In 1.11 "The Magical Place" when Coulson is in the machine reliving his "Tahiti" memories we get a glance of some "lines and dots" that look to be carved into a wall. This piece might correspond to a section of the Belarus piece.
^^ 1.22: After being injected with Raina’s homebrew GH-325, Garrett starts carving on a glass door. (I can’t find any points of commonality between this and the Belarus piece.)
^^ And at the end of the episode Coulson spends all night carving those same designs/words/whatever into a wall at the Playground.
ABC’s image back at the beginning of this post seemingly confirms that the markings on the GH alien are the same writings. They bear a striking resemblance to markings on Ronan—a Kree—in Guardians of the Galaxy:

Season 2:
In the 1945 flashback at the beginning of Shadows we get a glimpse of something blue and marked in a box:
The box it’s in appears the be full body length, so if this is the same GH alien we saw at the Guest House in season 1 then something has happened to half of him in the intervening ~70 years.
At some point in approx. the past month, Coulson has given Skye some of the writings to try to decipher—but keeping their true origins secret from her. She’s had no luck.
At the end of 1.20 "Nothing Personal" we learn from Coulson’s video that those who had been involved with the injections had experienced–among other symptoms–"hypergraphia". Hypergraphia is a behavioral condition characterized by the intense desire to write." It appears that in Coulson’s case he has the urge to write more often than 17 days—so every two weeks is a good guess. When he fights it he ends up folding paperclips into the symbols:
Coulson has told May about his situation, and she helps him document it (and probably helps with the clean-up):
As far as I can tell, Coulson is writing the same wall in Heavy is the Head as he did in Beginning of the End
And don’t forget the Obelisk, which seems to glow the symbols as well:
Episode 2.04 spoilers:
Coulson and May go undercover in ep 4 to look for an old painting (Renaissance era?), with the symbols carved onto the back.

Observant agents noticed the mysterious writing in Season 2’s first few episodes. What are your theories?#AgentsofSHIELD
We’re doing good so far!
They do bring up an excellent point, the Obelisk only had the symbols when Hartley (R.I.P.) touched it, but it glowed when Raina did. Just one more piece pointing to Raina being somehow out of the ordinary.
One theory on the writings has been that it’s a map. My only issue with that idea is that the writings have not been the same from person to person, so they’re at least not a map to a certain place.
I can’t remember exactly what it was Garrett said about the serum revealing secrets to him (or something along those lines?). And with the Belarus writings being in a room with a bunch of equations/formulas, I’m wondering if it’s a "recipe" of some sort?
What are your theories?

I’ve heard a theory that it may have something to do with the Kree Supreme Intelligence, which stores all the combined knowledge of the greatest Kree minds and can communicate telepathically. The theory is that Garrett and Coulson, by virtue of receiving Kree DNA into their systems, are now receiving communications from the Supreme Intelligence and are writing down what they receive. Seems intriguing to me!

Actually the Obelisk also glowed when Hartley touched it only it was more white/blue

I am new here but was wondering since Skye was injected too, why hasn’t she shown any side affects like Colson and Garett?

Although we don’t know for sure, I can give you my theory:
Coulson didn’t show any side effects for a long time because his memory had been wiped. When he learned the truth about the TAHITI project, that’s when he started with the hypergraphia.
Garrett starting with the hypergraphia and psychosis much sooner than Coulson, either because he was crazy already and/or because the GH325 he was injected with was not natural but manufactured by Raina (or a slim chance that Raina sabotaged the serum).
It appears that Skye might not be completely "normal". We know she’s an 084, but we don’t know exactly how that makes her different. Raina has suggested that there’s something special about her. I believe that Skye being special has prevented her from displaying any symptoms from the GH325. (My current theories about Skye include her being a latent Inhuman or being a genetic experiment.)

With 2.04 Face my Enemy now being out we can officially add this to the list:
Although the painting is 500 years old, the carvings are supposed to be newer. Coulson didn’t do it, and I’m guessing Garrett didn’t make a pit stop to carve it either. So we have someone else out there carving. Whether it’s a project TAHITI member who has escaped, or an alien, or something else we don’t know. Yet.

I have to ad this post from Director E because the 3 lines are something of a returning "form" in the symbols.

Exactly that’s why it’s so interesting !!
And could explain why she hasn’t reacted (yet) to being injected with GH-325

I hope these writing have been planned in the orders of characters as they have shown, and not just random symbols which they put together in a hurry.. once they crack the code, everyone will want to go back to these diagrams and try to make some sense out of them.. hopefully the arrangements were significant from the beginning, and not some alien limerick or a knock knock joke..

I don’t think so…besides suspecting and actually hearing others also consider it a real possebility makes it more “real” thus scarier.
She took it well in season 1 because they couldn’t tel her what being an 084 meant …especially in her case. I take it most 084’s are objects and not people.
But I have to admit her freaking out like that wasn’t something I expected either.
When Coulson told her she was injected with GH-325 it didn’t fase her, but I think that had to do with the fact that Coulson was injected with it long before her and he wasn’t displaying any "weird" symptoms.

Looks like episode 7 will discuss about these writings again (of course, if the title is not meant to be misleading). I hope there’ll be more info in that episode, or even better: answers.
And I agree with Sullivan, to why Coulson shows his sympthoms ‘late’: he had his memory wiped.

I think her reaction was because Coulson seemed to take it too easily / not seriously or wasn’t being open to her (like season 1).

Since Garrett was the person behind all the exploding eyes thing, we know that he knew about the Belarus writings before Coulson. So he could be exposed to the trigger in advance and then show the symptoms as soon as he was injected. The same is applicable to Coulson, but since he erased his own memories, the new trigger would be Garrett’s writings.

Sounds like a reasonable theory to me Erynus
I think the exploding eyes thing was Centipede’s work, so Garret could have known about the symbols before Coulson and his team or at least Raina did since she was head of that particular Hydra project.But I think they both have actually seen it around the same time since Ward was “filling in” for Akela Amador and Coulson’s team was “peeking in” on the transmission. Of course Garret could’ve seen pictures or other visual proof of the symbols before the mission was issued to Amador.
